You might use Software Update to take your eMac to 10.2.6. The combo
update is recommended.

Is there some point in the start-up process that seems to be taking a
long time? I recall that you might have had the eMac networked with
another Mac. That legacy connection might be the cause of the delay.

There is no "rebuild the desktop" in OS X, if that's what yer asking.
