Aaa... you're starting fresh.
What applications do you intend to install. If they're *not* designed for OS
X, you should install them whilst booted in OS 9. However, you can safely
install in OS X, but why risk problems?
If an application is OS X + OS 9 compatible install it in OS X. That way the
appropriate files end up in the right place.
