Are you sure it's the header, James? Did you go to File>Page Setup and
check your top margin? Also, make sure you don't have your gutter set to
"top"?

Never say "sure".
I'd say I'm PRETTY sure.
Top margin set to .3
Header set to .4
gutter set to left
(I have a short "test" version of the document that shows the problem which I
can send to anyone curious.)
