I can confirm this works using both methods in Outlook XP as I've tried
both methods on this thread and it has held everything together as it
should...with the exception of the original message, unfortunately.
For your own resolution, it appears to me that this view might be
utilizing only the subject field to figure out how to sort things
initially and followed by the time stamp. So far, the In-Reply-To header
looks strongest followed by Subject and X-archive-position in preference
but they appear to be ignored. In practice, I only ever expect this to
happen when X- fields are used. All others *should* be honored. But I'm
also not surprised when this sort of thing is broken. It's some crazy
logic that would be required to glue all that together properly.
Look through the headers on the threads that don't seem to work for you
and compare the differences. On this thread, so far, I have the following
header data for use in comparison:

There's another amusing MS specific thing going on here, too. Note that
all the messages sent by Outlook 2003 have a message ID built from a raw
date stamp? For instance:
