hmmm, ssaha parsing. I remember someone having an issue with that some time 
ago, but cannot find it at the moment.

Easiest thing to do: can you please prepare a few lines from the ssaha file and 
a file with 2 or 3 sequences that should have a mask set? I'd run a few quick 
trials on that if you send it to my via mail.
