MIRA2 one from ~300 seq  the end of file is smaller then what is written
in readtaglist.txt but in 2-4 bp so

can you please download 
  http://www.chevreux.org/tmp/mira_2.9.44x5_dev_linux-gnu_x86_64.tar.bz2
and have a look whether the new format of the file suits your need? I've
added 
unpadded positions to the read tags.
