yes, you are right the FUJ9VHQ01DRU97 sequence has 242bp whereas the corresponding quality file has 245 qualities values. the i have 450000 sequences to test, is there an option to ignore the difference between the number of bases and the number of quality values ?

I don't think so: either your qualities match your sequences and you include them, or they don't, and there is no point including them... how would you just "ignore" the difference? By attributing the 242 first qualities to the 242 bases? That would be rather dangerous.

If you want to do so, you will probably have to adjust your quality files yourself. It shouldn't be too hard to write a short bioperl script to do that...
