I don't think so: either your qualities match your sequences and you
include them, or they don't, and there is no point including them...
how would you just "ignore" the difference? By attributing the 242
first qualities to the 242 bases? That would be rather dangerous.
If you want to do so, you will probably have to adjust your quality
files yourself. It shouldn't be too hard to write a short bioperl
script to do that...
