David and All,
If you go to your Home Folder, Library, then Mail, inside there
you'll find a file called "Envelope Index". I believe this is the
main messages index file. YOu should be able to rename this file
(Mail should be closed when you do this), then relaunch Mail, and
it will proceed to recreate the entire index for all your mailboxes.

Worth a try might be to rename the mail.plist. it is located
in the library/preferences folder and is called
apple.com.mail.plist. You will want to have mail closed for
this and then relaunch it and it will be recreated. The only
thing is that you may have to go through settings aftwards and
recustomize them.
