one thing to ad to this is that if you set up folders into which you wish to move individual messages, there is a move message item under the messages menu. you can also copy messages into folders.

Mail is your friend but you have to take time to learn it. is it archiving messages you want or setting rules. if the former, under the mailboxes menu, there is an archive mailbox item for each mailbox you want to archive. if you want to archive individual messages, you can create a mailbox anywhere you like inmail, from inside the inbox folder to inside the trash folder but I wouldn't recommend the latter as if you decide to empty your trash you'll loose the archive. if you want to set rules and have messages meeting certain conditions be plunked into folders like in windows, go to mail preferences, rules and have a look at all the things you can do. apple mail is smarter than any windows client I know.
