Threadingis part of the problem. what happens is that even though
you are threading messages, they are still indexed in order so as
you delete messages out of order, the index gets out of whack. try
the combo update though if you haven't yet and see if that helps.
I don't have this kind of focus issue but I don't thread and I
don't have a lot of folders I just have all 147,000,000+ messages
in one huge inbox.

Is it highly unusual for a person to have an Inbox with a ton of
messages in it when using Mail? I will grow my Inbox to literally
hundreds of messages which I will later go back and delete if the
issue had been handled or file the message away in an appropriate
folder if it remains relevant. I also keep messages grouped into
threads which, sometimes, it seems that after reading a handful of
emails in a single thread at once, I seem to feel like this throws
off the focussed message in the list.
Either way, it's a queer little problem that seems like it wants to
hang around to haunt me.

I understand why a GNU/Linux/UNIX/BSD/Mach/etc. system might
struggle when there is too little free space on a hard disk as its
swap file might outgrow the available space and things then tend
to get pretty weird. I did the repair permissions and I cannot,
though, figure out what permissions might have to do with losing
focus in an application.
I also downloaded and installed the update that arrived in a
dialogue on my Mac when I started using it this morning. I have
restarted a few times since then.
While I remain a big fan of the Macs in our house, this problem
with focus is really starting to take a toll on productivity.
Any more ideas short of human sacrifice will be greatly
appreciated.
