Travis, no matter how I tell it to save the audio it's going to put
the mov extensionn at the end of the file. The audio needs to be
extracted. I found a program called switch that will do this. I would
love it if I could get qt to save in an mp3 format with the mp3
extension but this doesn't seem to want to happen.

But, there is a save as option, and in that dialog, you can select
the file type you want to save the file as.
I agree, Itunes is (slightly) easier to give a specific format, but
quicktime *does* do the saving, use the save as option, and see if
that solves your problem.
