I would check the system preferences under trackpad to see if anything out
of the ordinary has been set.

If Trackpad commander is turned on, it should be all VoiceOver. Unless
there is some special setting that got changed in System Preferences, I
don’t know why a three finger flick up would be activating Time Machine.
Take a look at the VoiceOver Trackpad Commander assignments in the
Trackpad Commander and check to see what a three finger swipe up is
configured to do.
