I think you should reread those messages.  None of them is suggesting that 
you're going to accidentally delete the program or its exec file that 
launches it.

I just went to my desktop (using Window M, not D, but whatever) and as an 
experiment, pressed delete on several different icons.  Interestingly, I got 
different confirmation messages for different icons.  But none of them was 
any kind of warning.  In fact, the message would be the opposite.  It would 
say not to imagine that you were deleting the program itself by deleting the 
short cut or icon, and explaining that if you really wanted to get rid of 
the program you have to uninstall it.  Or something like that.

So I don't see your problem.  Press delete on several different icons. 
You'll see the messages vary.
