No, there is not an option in tools > options.
You must bring up the msn messenger menu from the system tray, and
hit x
for exit.

When you hit Enter on it in system tray, there
should be a context menu with one of the items
being Disable or Exit or something similar. Also,
somewhere there should be an Options or
Preferences where you can address this issue.
