Okay, I want to make sure that people understand this. MSConfig (from the run men) is used to uncheck the items you don't want to run at start up. But even when you do this, the item remains in the MSConfig list. MSConfig cleanup (the program), is used to remove these left over entries from the MSConfig list. Now to your question. It won't affect your antivirus from loading in any way unless you purposely uncheck your antivirus application in MSConfig. I don't know why you would want to do that though. The only things that are affected are the things you uncheck in MSConfig. And those are the only items that will show up in the MSConfig cleanup program.
