You might want to upgrade to jaws 4.51 and then apply the upgrade patch to it. This fixes some significant memory leakage issues with jaws and is a free upgrade for users of jaws 4.5.0. The problem with jaws slowing down and becoming sluggish could be a memory leak and not related to skype.
Also, if you are using the jaws scripts and notice a delay while arrowing around in the contact list, the scripts do slow down jaws some. you might want to try using jaws without scripts. The latest versions of skype work quite well without scritps. skype 53.5 even has make skype chat accessible without any scritps.

II. What version of Skype are you presently running?
You may wish to check for updates by selecting that option from the help menu of Skype. 

This may remedy your problem although I suppose it could also make it worse!
I run Skype I think it is 3.6 Beta with JAWS 8.0.2173 Unicode, which I believe is the latest version and do not have the problem you are on my laptop, an Acer 736 TL running around 600 MHz.
With the above information, I may be able to better diagnose your problem or someone else on the list may also have an answer for you.
