Could be...  I wouldn't expect Printers to be updating its choices files
while printing, though.

Check that colour printing is enabled.  Ctrl-click over the PDF printer's
icon to open the printer configuration dialogue, tick 'Colour' and click
OK.  You probably then want to select 'Save choices' from Printers'
iconbar menu, so that it is remembered the next time you use the machine.
