AIUI you have a single directory [A] with lots of directories in it [1] each
with one file in them.

With directory [A] open select the appropriate directories either with
rubber banding or select all followed by deslecting any not required. 

>From the menu --> selection --> delete
then close the window of directory [A]

or have I missed something!
