I PuTTY through my ISA 2004 firewall as well. I have a rule that defines
which computers are allowed to use the protocol (I only allow mine and
one other). No proxy is defined in PuTTY and the two computers that use
it are not Firewall Clients.

Do the logs tell you that the ISA server is blocking your attempts to
get through?

Have you got the firewall client installed at all on the computer. Also
check your putty proxy details to see if it you are using a proxy server
in there.

I am trying to connect to an SSH server on port 22 through ISA 2004
without success. I have a rule that allows all protocols to the internet
and am using PuTTY on web proxy clients.

In the log I see only one record with a destination of the ISA server on
the proxy port 8080 from the ip of the client and thats it....then many
seconds later another entry telling me that the connection was closed.

If I remove ISA from the equation everything works. any ideas?
