I have been running SEP 11.05 since it came out on a Win2003standard server
with only the plain vanilla anti virus. Symantec support claims this release
can be figured to run with the other features but, since I had ISA 4.0.2163
running on that box, I felt that I did not need the added support from SEP.
When I upgraded to SEP 11.06 there were no issues.
It takes a while to connect to Symantec support for non critical issues but
I have found the organization to be very responsive on balance for it's
enterprise products. Have you opened an incident with SEP support?

Is it necessary or even advisable to install an AntiVirus program on the
ISA 2006 server?
I have tried using Symantec EndPoint Protection 11.05 and 11.06 but it
causes all kinds of system problems on the ISA box, such as I cannot
connect to the Admin shares, I cannot remotely view the event logs using
MMC from a client, etc.
When I uninstall SEPm I am able to function again. I did NOT install the
Network Threat Protection module, just the plain jane AV but no joy.
