Hi,
We put a paste on our global fiducials but ask the stencil vendor to half etch them (ie from one side only) on the non-squeegee side and half fill them with black ink. This enables the stencil to be aligned, using the fiducials (don't ask me how), but puts no paste on the board. 
Incidentally, we put our part number and other details in half etch also.
None of our stencil suppliers have ever had a problem doing this. They are clever enough to recognise global fiducials without having to include them in a drawing.
