This way the holes will be placed correctly and connected to the correct nets but no part is attached. You could add silk to the holes to indicate proper connections and also assembly notes. I tried COMMENT_BODY=TRUE, but this excludes from the brd AND bom. Also, If you add a part to schematic that will be "sky-wired" meaning hand solder leads to a hole on board or lead to wire to board etc. We want the part in schematic and BOM, but not board.
