Yes, I have noticed the same thing.
As I remember, in Version 11.6 the
cursor always kind of "stayed" in the 
command line or tito window. When Version
12 came out it was broken. Wasn't fixed in 12.2
and has been a pain ever since. 
Especially now that I am using two monitors.
I either have my email up on my side monitor
or schematic design file.
Since the keyboard entry doesn't stay in the
Allegro window, entering shortcut keys for scripts
many times results in something happening on my other
monitor.
This is one of the "items" that is a classic example of
functions getting changed or broken and then never fixed.
I wish Cadence would fix this, It would make my life 
easier.

Hey guys,
 
Since it's been too quiet, here's something that's been bugging me for some 
time.
 
I use scripts to jump around layers and do all kinds of things.
 
The problem is, while working on a design, quite often I have to pan in order 
for the command line at the bottom to take my keyboard input.  Does this sound 
familiar to anyone?  Any clues as to how to fix this?
