Austin,
There is a piece of skill code available:
replace_update_via.il
Which will replace vias by window.

Subject: [PCB_FORUM] Is there any way to replace more than one via, but
not all of them?
Hi,
I want to replace more than one and less than all vias. In
tools/replace, if I use padstack replace, I can select a via, and there
is a checkbox for single instance, or if not checked, it replaces them
all. When in single instance mode, I can't do multiple selections (not
surprising, after all, it is called "single instance"). Is there a way
to use the selection box to select a group of vias, or some other way of
selecting multiple vias and changing them to a different via padstack?
15.7.
..and I've gotten bitten by not checking single instance mode, and it
changes all the instances of that via...and there is no undo! So, I
have learned to save often when replacing vias...
Regards,
Austin
