Ooops. Found the problem. One of the holes was defined as single-layer.
As the result, two charts were created,
one for TOP to BOTTOM and the second for TOP to TOP. The program was
overlapping those charts. Two charts could be separated
by moving one as a group.
The drill chart looked correct after updating the design padstack.
