We use "user property" for components that are not populated. Likewise we add variants to the same property field. Out put bom into Excel and upload into data base. MIS group have written a utility that weeds out DNP and variants into different BOMs. The base assembly has least number of components or most DNP. Like this you will end up with ONE single schematic for all variants.
