This is kind of old, but usually the stuff you have to do gets easier, not
harder, so it should lead to the answer.
I think the command for gate swapping is still place --> swap --> function.

How to set up and perform pin swapping in Capture to Allegro flow?

In order to perform pin swapping between Capture and Allegro, you first need
to setup a PinGroup
property for those parts in Capture followed by actual swapping in Allegro
and then back annotating
that into Capture.
Pin grouping setup in Capture
1. Select a part.
2. Select Edit > Part.
3. Select View > Package.
4. Select Edit > Properties.
5. Place a unique number in the PinGroup column for specific pins you want
to swap within the gate
6. Click OK.
7. Close the part editor.
8. Click Update All to save all part instances.
9. Click Yes to save the entire design.
10. Generate an Allegro netlist by choosing Tools > Create Netlist, then
select the Allegro tab in the Create Netlist dialog box. Complete the
appropriate
options in the dialog box.
11. If you do not generate a board during netlisting by enabling the Create
or
Update Allegro Board (Netrev) option in the Create Netlist dialog box, then
import the schematic logic to Allegro using the File > Import >Logic
command.
Pin swapping in Allegro
1. Select Place > Swap Pins.
2. Select pins that you need to swap.
3. Click the right mouse button, and select Done.
4. Save the board.
Back annotate to Capture
If changes affecting the netlist have been made in Allegro, back annotate
the design using the File > Export > Logic command in Allegro. You can do so
by choosing
the Tools > Back Annotate command in Capture and selecting appropriate
options in the Backannotate
dialog box.
