  I shoot and scan both. The correct answer is "it depends" (surprised?)...
   
  MY preference is E6 because I can compare my scan with my image directly and 
correct colors correctly to match the transparancy. Pretty easy. I don't have 
to remember what it looked like to know if the scanner interpreted the color 
negative correctly. And there is the down side of C41; there is more software 
interpretation required as well as a pretty darn good memory of what the scene 
was. That said, for C41 if you use a Gretag Macbeth color chart or a gray card  
for your first frame of a light environment, it's not too difficult to 
calibrate to.
   
  I shoot C41 only when I need the latitude, which is generally when I'm 
traveling and may not get a second chance.

I have been told that the color of the base film material causes a problem.

And that scanners are or were designed as slide scanners and not film
scanners.

There is a great lab in Reseda, CA, about 10 miles drive.

Their prices a very affordable!

Buy they only process C41.
