I looked through the dirs and it doesn't look too bad. ;-)
Regarding the mappings to the `current' tree, I would propose the following:

libnet          -> src/kits/net
net_server      -> src/server/net
add-ons/modules -> src/add-ons/kernel
apps            -> src/apps
includes        -> headers/{os,private}/net/...

The tests do already reside in src/tests/net. And apparently I had tried, and failed due to missing headers, to create a Jamfile for them.
