I agree completely but I'm reluctant to start pulling modules from our
current site for fear of breaking "something". The migration to Drupal
5 would be the ideal point to do this, it's pretty much necessary
anyway as a number of the modules may not be compatible, or may need
to be upgraded. Although I guess at the very least we can start
removing the modules that aren't currently enabled.

Have you tried unsubscribing and resubscribing to these notifications?
I seem to be getting all that I should be, although at times there's a
considerable delay between new content appearing and me actually
getting a notification. =\
