In my opinion, "system" sounds more natural to me, and "os" is an abbreviation (where "operating" doesn't bring a lot in this context btw).
+1In many languages the "operating system" is a System, système, systema, systemo etc. while the abbreviation "os" isn't as universal and quite a bit more geeky.
