Just to be clear.  What exactly do you mean by "configure" script thingy?

In terminal "configure --cross-tools-prefix
/boot/apps/haiku/cross-tools/bin/i586-pc-haiku-"?
I'm assuming you installed the cross-compiler by extracting into the /boot
directory.
