NOlan, Unless you're talking about a very recently upgraded chkdsk.exe program, chkdsk does not mark bad sectors on a disk. It will tell you how many bytes are in bad sectors, and it attempts to recover some data in scrambled or "crosslinked" files, but it does not do disk repair. I think that the program that makes more of an attempt at that task would be scandisk.exe or a third-party program like NOrton Disk Doctor that comes with the Norton Utilities suites.
