Don't worry, I answered my own question whilst I was editing my deployment 
script, pursuing a different goal.
 
The first parameter to the CreateGPOLink method is a 'precedence' integer. I 
had it originally set as a Constant with the value -1 which means that the link 
gets added as the last link in the order. Setting it to the required position 
in the order is all one needs to do.

        There *has* to be a better way to alter the link order of GPOs, other 
than clicking those buttons in the GPMC. As you'll all know, that causes the 
screen to refesh back to the first item, meaning you can't tell how far up or 
down the list your item is, meaning you have to note the order number of the 
item above or below your target and then click that number of times up or down.
         
        If there's an alternative piece of software, maybe which takes a link 
order number or which - shock horror! - supports drag-and-drop, point me at it, 
PLEASE!
