Hi John,
Yes you can safely delete the 3.5 files.
if 35 is in the prefix, those are pois.  if you move down the list and
you get file names like: 
New_York_1-35.rmf
New_York_1-35.tmb
Those are 3.5 maps and can safely be deleted.
