Personally, I use FL's  MIDI functionality to twiddle some notes on the
piano roll, or to run my knob box, but that is about it.  If you want proper
MIDI sequencing get a proper sequencer like Cubase or Sonar or Logic or one
of the cheap/free alternatives.  Fruity's MIDI functionality is spotty at
best (they say as much in the documentation) ...

Which is not to say that you won't be able to get it to work, only that it
isn't really designed with smooth MIDI routing (or MIDI anything for that
matter) in mind. If you're serious about working with external synths via
MIDI, eventually you're going to want a sequencer specifically designed for
it ...
