Exchange Permissions (5.5)

I have come across a strange nature of Exchage 5.5 permissions.
For example, you have an Exchange 5.5 org with multiple sites. You are
conecting to one of the sites in the admin windows, and giving permissions
in the Organization container.
Then you are connecting to a diffrent server in a different site, and
checking the permissions tab of organization container, it shows different
users, who is granted permissions. In short, the permissions granted at
the organization level is net being propogated to all sites.
Is this by design of any mistakes from the admin side?
Could anyone shed some light on this.
