Yes you would. The idea is that the note length is determined by the
distance in time between note on and note off. So, if you use sustain to
achieve the note durations, the MIDI note event values will be wrong.

Okay, so I was reading the sonar tutorials on staff notation, and it's
telling me that I need to play notes without sustain if I want to have
accurate note durations for printing. My question is; if I were to print the
music out through sibelious, would I still have that problem? I don't really
feel like re-recording an entire song from scratch.
