Yes, it will work because you are making the eq changes on the audio track.  It 
doesn't matter if the audio track is playing the .wav file that was created 
when you froze the synth, or playing the synth itself when you unfreeze it.  
Any effect that you insert onto the audio track will still behave the same way.

the soft synth, they will still be in effect when you unfreeze it.
