Well, that would make sense. The motif has a lot of processing to do when initializing with all the insert effects etc. If you turn off patch search and controller reset it will help, though I don't really like to do that because it does cause sustain to stick sometimes when you playback etc.

Are you using hardware or software synths?  Some hardware takes a little
time to initialize when you start playback.

I don't know what I've done to it, but the first beat is being
squished in playback, starting at markers, from pretty much anywhere inside
the track. I've F-sixed, shut down Sonar and rebootted my computer. Help
please and hope it's an easy fix. Thanks
