Sorry, but there is no such thing as a "layer" in PostScript and PDF, 
so this does not make any sense. Maybe they are trying to find an 
excuse for their cock-up?

If you preview the files you submitted in a PS/PDF previewer you can 
see yourself whether the image is in greyscale or colour. There is no 
magic in such a file and objects do not jump around and change. If it 
displays in colour and they printed it as a greyscale image, then they 
messed things up.
