Varkon is not intuitive, but I guess it was meant for people like us to 
carve up and reuse :)
One thing that had me scratching my head for the longest time was the 
use of the right mouse button.  Anytime you use a button on the floating 
menu bar, you can go backwards in the menu by right clicking on the main 
canvas.
I have to admit, I have only done 2d work with it and very limited at 
that.  The MBS programming language is what makes it interesting.  If 
you draw something and make a mistake, there is no "undo", but you can 
press the MBS button and edit everything that has happened in the 
drawing.  So, the whole drawing is controlled by a script.
You can choose which editor the MBS script comes up in.  It could be 
really interesting to make it come up in an editor with some heavy duty 
macros (EMACS maybe?).
Someone posted the URl to the docs for varkon.  I can't remember where 
they are but  can dig if you want.
