First I'd get rid of the caps if at all possible. If people object I'd
refer them to the style guidelines for Defence writing (ADFP something or
other, can't remember which volume it'd be) - it generally recommends
minimal caps, though people's habits die hard and they *love* to put
capitals everywhere, particular in relation to computers. (Of course, as
others have said, you need to be consistent, and I might then be forced to
go through and remove capitals all over the place.)
In Defence, spelling's supposed to follow the Macquarie Dictionary, using
the first spelling listed if there are more than one. The Macquarie
Concise (I don't have accesss to the full version) lists *only*
'subsystem', so that's what I'd use. I'd certainly get rid of 'sub
system' - to me, that looks ridiculous as 'sub' isn't a word, except as an
abbreviation for 'subscription' or 'submarine'.
It's definitely worth getting hold of the ADFP writing guide if you can,
though it's inconsistent and breaks its own rules time and again.

atw: The things that make up a system [SEC=UNCLASSIFIED]
hi austechwriters,
I am editing a document for a military audience. The document uses Sub
System, Subsystem and Sub-System, often in the same paragraph. I am
going to change them all to Subsystem, but I am curious. What do you use?
cheers
Kath
