Since neither Windows nore Linux change the internal monitor LUTs in any way
you should be able to calibrate the LUTs in Windows and have this calibration
work in Linux. But keep in mind that you will need to recalibrate
periodically. Since the Eizo monitors use a USB interface for this it might
even be possible to run the calibration software in wine to setup your LUTs.
But as far as I know this has not been tested.

Any developer interested in interfacing with an Eizo monitor through it's USB
HID Monitor interface should ask for a copy of the document. It might also be
approperate to politly ask them to release it publicly. But since it contains
information from the VESA DDC/CI documents they may not be able to do this. I
know that the LProf developer who has this asked them to release it to the
public but basicaly got no response to this request.
