I'm currently using Excel's VLOOKUP function to reorder the measurements,
using the row/column index field from the TI2 file to locate the patches.  
There is a way to disable the randomisation, but after reading 
the Argyll documentation which gives the reason for the randomisation,
I decided to leave the randomisation in.

This is something I want to learn about too. (and Graeme has already
kindly given me some advice off line. In fact Graeme gave me a lot
of help getting up and running)

FWIW, I think I might be noticing some of what you describe, although
perhaps not to the same extent. My main concern at the moment is 
that saturated blues and magentas look too light and unsaturated.
However, I must say that it is great that blues which are out of gamut
do at least come out blue, and not purple. I also think that the gamma
of the printed images needs to be increased just a whisker, but
I have not tried this yet.
