My guess is that you found all this _after_ Arachne crashed.
It would be useful to know whether these errors existed before
Arachne was started. In other words: was Arachne's crash the
_cause_ or the _result_ of the damaged files.
I suggest you run SCANDISK _before_ each startup of Arachne, at
least for a while, just to see whether it picks up and fixes any
errors. Then see whether Arachne crashes after ScanDisk has run
and done any fixes it found necessary.
You could use a batch file to do this for you, such as this:
