Greg, as long as you don't put any MS-DOS or OpenDOS specific commands into them, you can have almost identical CONFIG.SYS/AUTOEXEC.BAT for both systems. The only important difference is the SHELL= command pointing to the command processor (BTW, OpenDOS COMMAND.COM should run without problems under MS-DOS, but it wouldn't be the desired 'clean' situation anyway).
