Rather than try to explain it myself, I am going to repost something that Jeff 
Banks ( Melco guru ) posted on the group some time ago....

The Y Tracking Error is caused by long stitches in the Y Direction. This is 
a "bug" in the Amaya controls that is currently being worked on. The answer 
is to shorten the offending stitches if possible until the problem is 
resolved. If it is a bunch of stitches, and an outline around them, then 
yes, registration can be effected and the outline would need to be adjusted 
as well. I am at home this week but would be willing to look at the design 
for you if you would like. One of the issues here is going to be the fact 
the design is probably a DST file which makes it a little harder to edit as 
the portions needing the edit may need to be broken into wire frame and 
adjusted. You can do editing without breaking it into wire frame, but it can 
be a little more clumsy and tougher to do if you are not used to editing 
individual stitches. If you want to, send me the design to this email 
address and I will look at it for you and see what I can do.

You haven't given us much info to go on....age of machine & type, Amaya or XT 
Amaya, design info etc,etc,etc........so will just assume this may be the 
probable culprit.....
