But the scripts access the Com object of Skype directly, which does cause it
to bring up that alert.

As far as I know the jaws scripts for skype do not contain anything that
would connect to the skype api and trigger that permission mesage.
Use your jaws or invisible cursor to find the information as to which
program is trying to connect to skype. alternatively you can virtualize the
window with
insert+control+w
and copy its contents to the clipboard to paste into a mesage to the list.
Programs that would connect to the skype api and make skype ask for
permission are, for exampel, SKREad, answering machine programs for skype
such as SAM and Pamela, etc.
