Removing the unused via pads in power/ground planes can prove beneficial by 
reducing
the parasitic capacitance.  This effect can be quantified analytically (for 
example see
my article, " Via Modeling for High-Speed Simulations, Part 2 ",  in PCD&M, 
Oct. 2003,
PP. 38-40").

Thanks to all who responded!

I checked with PCB fabricator again. They can easily delete all unused =
pads, but it would be time-consuming to selectively delete some of them.

Just curious, do you always choose to remove non-functional pads for GHz =
signal lines? And How much improvement have you seen?
